Depending on how Geass works, it may not be as absurd as you might think.
For Guilford to be suspicious of the Lelouch-turned-Cornelia would go against purely recognising Lelouch as her. He's not going to be "No, he's very obviously not Cornelia therefore I don't have to obey this Geass", he's going to all of a sudden freak out about what they're doing to this famous fuckin princess then do something GAR.
If there was no Geass involved, and it really was Cornelia who they were arresting under suspicion of being Zero, he might do the same thing.
